Limit-Cycle-Preserving Simulation of Gene Regulatory Oscillators

چکیده
In order to simulate gene regulatory oscillators more effectively, Runge-Kutta RK integrators are adapted to the limit-cycle structure of the system. Taking into account the oscillatory feature of the gene regulatory oscillators, phase-fitted and amplification-fitted Runge-Kutta FRK methods are designed. New FRK methods with phase-fitted and amplification-fitted updated are also considered. The error coefficients and the error constant for each of new FRKmethods are obtained. In the numerical simulation of the two-gene regulatory system, the new methods are shown to be more accurate and more efficient than their prototype RK methods in the long-term integration. It is a new discovery that the best fitting frequency not only depends on the problem to be solved, but also depends on the method.

Numerical Multiscale Methods for Coupled Oscillators
A multiscale method for computing the effective slow behavior of a system of weakly coupled general oscillators is presented. The oscillators may be either in the form of a periodic solution or a stable limit cycle. Furthermore, the oscillators may be in resonance with one another and thereby generate some hidden slow dynamics. The proposed method relies on correctly tracking a set of slow vari...

Systems with the coexistence of different stable attractors are widely exploited in systems biology in order to suitably model the differentiating processes arising in living cells. In order to describe genetic regulatory networks several deterministic models based on systems of nonlinear ordinary differential equations have been proposed. Few studies have been developed to characterize how eit...
متن کاملPredictions of ultraharmonic oscillations in coupled arrays of limit cycle oscillators.
Coupled distinct arrays of nonlinear oscillators have been shown to have a regime of high frequency, or ultraharmonic, oscillations that are at multiples of the natural frequency of individual oscillators. The coupled array architectures generate an in-phase high-frequency state by coupling with an array in an antiphase state. The underlying mechanism for the creation and stability of the ultra...

An ensemble of uncoupled limit-cycle oscillators receiving common Poisson impulses shows a range of non-trivial behavior, from synchronization, desynchronization, to clustering. The group behavior that arises in the ensemble can be predicted from the phase response of a single oscillator to a given impulsive perturbation. We present a theory based on phase reduction of a jump stochastic process...

In this paper, an efficient method is presented to control the attitude of a satellite with ON-OFF actuator. The main objective of this novel method is to control the amplitude of the limit cycle which commonly appears in the steady state of such systems; and at the same time by consideration of real actuator constraints, reduce the fuel consumption of system. The Proposed method is a combinati...
